A recent study conducted by the University of Minnesota found that atheists ranked lower than Muslims, recent immigrants, gays and lesbians and other minority groups in 'sharing their vision of American society.' This came as a surprise to lead researcher Penny Edgell, who "thought that in the wake of 9/11, people would target Muslims."(1)(2)

According to motherjones.com, 38% of Americans wouldn't vote for a well-qualified Muslim for president, while 52% wouldn't vote for a well-qualified atheist.(3) More recently a 2007 Gallup poll produced nearly identical results.(4)

Considering these polls, I believe we can accurately conclude that the chances an atheist presidential candidate would have would  generally be worse than those of a Muslim.
